    We are over budget.

    OR

    We are running over our budget.

    we are running over, on budget (with regard to budget).  you would not run over on.  you could run over, on something.  (we are running over, on time, but we still have things that need to be discussed so we will keep talking anyway).  We are running over, on budget, but we are way ahead of schedule, so maybe we can recover those over-runs later.

    When you are speaking, of course, inflection is used instead of actual commas.  "on something" is used to clarify exactly what is being overrun.  it is not actually part of the word pair "running over".
