Which sentence is correct?
A. This morning the students had classes for chemistry, history, math and physics.
B. This morning the students had a chemistry, history, math and physics class.

While it may be implicit that the three subjects were not all in one class, B, by failing to make that clear, is not fully correct. A is the correct sentence. Also, if "this morning" were placed at the end of the sentence, it would read and flow better.

Whether in physically separate classrooms with different teachers OR different lessons in a one room school house (for once context might not really matter) I would respectfully suggest going with:
The students had instruction in chemistry, history, math and physics this morning.

B essentially states that they had one class that covered all four subjects.
